I don't have any CDs but I mix my SACDs, 24/96 DVDs and DVD audios in the traditional size Jewel cases (Jewel, Super Jewel and Digipak) all together alphabetically.

The ones in larger DVD Audio cases are stored separately.

I too store my SACD's separately, and alphabetically, separating popular (very, very few) from the classical. I've always stored my collections (LP's, CD's) alphabetically, as I simply can't find a particular recording stored in another fashion. My son in law stores his chronologically - something he, and only he, can ever understand. Even his wife (my step daughter) can't figure out why he does that.

Mixed together with DVD-Audio and DTS discs, and grouped by genre. With separate groups for "sell/trade" and "haven't listened to yet."

- separate shelves for digipacks (one for SACDs, one for RBCDs)
That must deserve a prize for a yet to be defined category!

As for me, top shelves high-res, SACD then DVD-A.
Boxed sets as end stops (Rolling Stones one looks cool!) starting with SACD boxes then going to RBCD boxes falling on whatever shelf is next in line.

Yes, I do, because both CDs and SACDs are used with the same player. I don't see any purpose in storing them seperately. When I browse through my collection, I know which discs are CDs and which are SACDs, so why put them seperately?

I fear the next question will be "Do you file DSD-sourced with PCM-sourced SACDs?" ;-)

Mine are separated. I hardly listen to any rbcds any more.
